First liberation typically happens very early in the campaign (maybe something like 15-25% of the way in). The LW2 mod already incorporates Perk Pack, Toolbox, and SMG pack in addition to a load of other tweaks/fixes/mods to the vanilla game. Perk Pack/Toolbox/SMG enable parts of the LW2 content in the vanilla game, and should not be used with the LW2 mod itself. AFAIK, none of them are WotC compatible, ...

As Matt said, your infiltration % affects the Alert level of the Supply Raid, meaning the command pod is super super nasty at low infiltrations, and it has a +1 Force Level bonus regardless. Be glad you are facing the already slightly nerfed version, based on tester feedback. ;)

The only thing I can think of then is that you might be running another mod which also affects the AWC.. when mods conflict, generally the mod which is loaded last has the final say.

As bountygiver already pointed out, that changes nothing. You would just bring your normal stealth squad and fill it to 4 with rando SMG troopers (or whatever number optimizes infiltration), and it's exactly the same as before, except with a few deadweight troopers just beelining the evac as safely ...
