I can confirm this does happen. Both on those missions and other with civs with detection radius.
Had a mission where when you get close to them they just appear out of thin air and blow your cover. Has happened maybe twice on one campaign. The new one I started, I have yet to have a issue.

I would like to see the perm. one tied to assaulting alien facilities, destroying one would reduce the avatar timer and remove one or two TDE's at a time.
This might encourage a quicker path to skulljacking/skullmining.

I see this as a good thing. They shouldn't really "know" where you are at, now a case could be made that they could see the shots and locate you in that manner.
I do agree do somewhat that Stealth has been my go too move to make higher difficulties easier.

As soon as you shoot the deivice the pods should go on alert. You can see this if they start running around instead of just walking.

They have explosives on the device, or at least a monitoring system.

Advent Storage Vault
Simple idea, have 3-6 Storage Vaults that have to be hacked in order to get the contents.
All weapon upgrades, E-cores, Data pads can be within.
Base it off of Rescuing Haven personnel missions. Long timer, with Advent reinforcements after you start hacking.
