I don't know for sure, but I think it comes from under-infiltrating those missions. I think they also need to be in a region with strength 4 or higher?

For me, it's also ideal to try and do HQ missions with the region at 5 strength exactly. When you liberate a region (finish HQ mission) it destroys up to 5 strength from that region. I like LW2 to be fun as well, and quite frankly I do find the micro-management of gear to be a tedious experience.
