I think you would probably also need to enable the use of the Gauntlet as a secondary weapon, instead of the BIT. That should be possible based on what I've seen of the config file where soldier equipment is defined (I know SPARKs have an entry, like all the others.) I'm guessing it will either lead...

As with EW, i expect a launcher where you can choose to play the base game or the expansion. I expect so as well, but if there's a core file that exists in the base game and gets modified by WOTC, then having the WOTC version of that file might cause LW2 (or possibly WOTC itself) to fail and/or bug...

I'm not 100% sure on this one, but it seems that whenever you lower a target's hack defense using redscreen rounds or bluescreen bombs, it re-rolls the random variation in a specialist's chance to hack. I think to use the vanilla classes, LW2 would have to be metamodded to disable its classes and not disable the vanilla classes. As well, so much else is changed and there's no guarantee the progression of the vanilla classes would work or that they could face the challenges of LW2 without other mod...

What difficulty do you play on? LW2 was built so that you aren't supposed to be able to do every mission, in contrast to vanilla where you get punished for not completing every mission. Sounds like a bug to me.
If you have a savegame file that shows the issue with just LW2 as your only mod, hang onto that one in case a dev wants to see it.
