That has never happened to me, not even once. I play with NCE turned off, so it's very easy to see if any of my soldier's hack scores are higher than they should be. I just checked, and all of them have hack scores equal to the base score for their level.

The research points stack linearly, which in turn causes the research time to decrease asymptotically. Three is 50% faster than two. Four is 33% faster than three. Etc.

If you want to maintain a useful amount of stealth in those situations, you have to have a shinobi scout. Even if you don't detect the data leak mission, you still get ~24 hours to prepare, and you get to send ten soldiers with no time obligations.
