IIRC, the experimental ammo/grenade project listings are extremely touchy. At one point I had ones that would only ever spit out incendiary grenades. There is nothing better than sneaking a concealed shinobi up to an unactivated pod and using faceoff with a mag pistol. That is all. Sure there is. Do you actually have any Sectoid Corpses spare? The research itself requires 1 and so will be shunted to the bottom of the list (possibly out of view) if you have insufficient resources.

At the very least not locking out their loadout would be nice. If I want to upgrade their gear, I have to find the haven they're assigned to, deassign them, modify their loadout, and then reassign them again.

In my experience, they do not. Also, the sword would definitely conflict with the psi-amp.

Someone identified a bug where excluding perks from the AWC based on class excluded them from all classes, not just the specified class.

As tesb says, it's there- you just need techs and resources. It requires a sectoid corpse and two elerium cores plus a decent pile of supplies.
