Firing a shot should ends the Assault's turn - only the Ranger class gets Light 'Em Up.
Need more info on what perks your Assault has that could be causing this.

Unfortunately your screenshot isn't much help because you managed to cut out the part that actually shows the specific soldier's cover status.

Serial works fine but you have to team your sniper with a grenadier. Start with the grenadier to damage enemies and shred the armor and then go to town with serial. This two man combo can take care of an 8 man pod by themselves in late game. Thank you for that completely unnecessary giant quote. :P...

IIRC the chance to resist is some kind of contested roll based off the user's Psi Offense and the target's Will. Soldiers with very high will should have a chance to resist if you get lucky. Not sure exactly how it works though.

As I understand it, the game is actually trying to animate all the pods on the map whether you see them or not, so this gets exponentially worse the more mobs there are on the map. Sounds like badly built maps or some kind of weird configuration error on your end. The animation being played doesn't change the bonus offered by cover. Last time I did one of these, Bradford correctly told me I had to eliminate all enemies (bit of a surprise, I expected an evac mission option, but the stealth team aced it anyway because They're Just That Good) and X4 the statue. Flashbanger+Rapid Deployment on any class is good times. Sure it locks you out of some decent defensive perk options, but just being able to toss out a flash for free is great on frontliners. AGL unlocks much later, yes. Not a bug.

LW1 also lacked the weapon mod system that LW2 has. I think you could just as easily incorporate new weapon mods (similar to how Grimy's has the Heavy Frame that's +damage/-mobility, or Light Frame that's -damage/+mobility) that allow you to do much the same end-effect with significantly less work.

Can a class that doesn't carry a melee weapon get perks related to melee weapons from the AWC? No. Can a Sharpshooter get perks that don't work with the sniper rifle (Walk Fire and Cyclic Fire)? Typically no, but there are many perks that are tied to your primary rather than a specific weapon type....
