Hit and Run doesn't work when concealed.

Based on the description of the perk, it should work from concealment, since when you attack an enemy this way, you get the "flanking" bonus, as listed on the screen when you aim. Hit and Run states that you get a free action after taking a standard shot at an exposed or flanked enemy.

can the target take cover? If not hit and run won't work, this behaviour is different to LW1's hit and run.

Yes, the target can take cover. If it could not, I wouldn't see "flanking" bonus listed in the Critical table. I was testing this against an Advent Officer.

This may have to do with the units being marked in a certain way when on green alert that actually disallows them from taking cover. You may notice that units on green alert standing next to cover have no cover bonus, but once on yellow alert they do have cover bonus.
I'll have a look and see if I can find out what's wrong.
