I'm playing with Long War 2 with some Old Class Mod like Rogue and Trooper.
I can't find any way to remove the GTS perk reliable to those class.
What files to delete?

I agree with you, and what i did for my soldier it's adding (FireControl50) as starting ability to all my soldier.
You just have to add a line, ex:(AbilityName="FireControl50", ApplyToWeaponSlot=eInvSlot_PrimaryWeapon), \\

Nevermind, i found my answer.
I can use at least 5 starting abilities with every class, but that work ONLY WITH ROOKIE.

Some class start with 3 abilities, other with 2 and 1. I can't figure out why i can't add 3 starting abilities in the .ini files to every class. I can change any abilities, but i can't give more than 1 if the class have just 1 starting abilitie. Any place in the .ini files that i can change this num...

Because i saw no change in the .ini files about it.
Personally i just did it myself. I'm working on a new sparks third tree, and new rank.
You can change it in the DLC#3 ClassData and Localization files. It's not too hard if you know how change some .ini files.

I can find the (Rank UI_Librairy) in the "DLC#3" Localization folder, XComGame.int, but i don't know where to find it in the "XCOM 2" , and either in the "LW_Perk Pack" . Because i'm using LW_Perk Pack and i added to Sparks a new rank, and i want to use the soldier rank...

I just completed a full campaign, and i had no problem with Sparks, and i think it's normal for the spi operative to have only 2 perk per rank.
