I'm constantly getting 99% infiltrations when I made sure to give myself time. I understand that there's variation within an hour so having the infiltration time = the baseline time will sometimes be minutes short of 100%, so I always give myself an hour to spare, but even that doesn't suffice. I can keep dropping items and tacking on suppressors but obviously I'd like some consistency.

The game does not estimate flight time for sending out the Skyranger. Always aim for at least couple hours over 100% time to account for that.
