Soldier Skills all messed up after upgrade from 1.2 to 1.4

The title pretty much says it all. My soldiers are all scrambled. Is there a way to fix them? Or at least sort them out? I've put an ungodly amount of time into this campaign and I'd like all the bugfixes in patches 3 and 4, but if I have to roll back to finish the campaign I suppose that's what I'll do.

Does anyone have a solution?
